The 34-year-old knocked out Britain's Andy Murray in the semi-final and recorded a 7-6 6-3 win to lift the trophy.
The Swiss was imperious once again and went on to win the first set on a tie break.
Djokovic then went on to double fault at break point in his first service game of the second set but not before Federer landed a trademark drop shot.
How the crowd liked that!
But it was the Serbian who was smiling after winning a rare point with a forehand winner.
Federer prevailed though, serving out the match for his 87th ATP Tour title.
The defeat denies Djokovic the full set of all nine ATP Masters titles and hands Federer a 21-20 edge in career head-to-head meetings.
It was also a measure of revenge having being denied a record eighth Wimbledon title by the 28-year-old in July.
Federer will now hope to land his sixth US Open, which begins next week.
