Ex-Milan striker Alexandre Pato's corner was headed into his own net by Bruno Recife.
One division separates the two sides and Serie B Bragantino almost equalised just before half-time. The only thing separating them was the width of the crossbar.
The visitors sought a precious second goal and left back Alvaro Pereira won a penalty after being pushed by Robertinho.
Pato stepped up and sent the keeper the wrong way. The Brazilian known as the Duck had Sao Paulo swimming down stream.
Bragantino substitute Leo Jaime had oceans of space to square the ball to Lusinho who pulled it back to 2-1 and installed some hope before the second leg in two weeks time.
