The Blues won the Premier League encounter 2-0 at Stamford Bridge thanks to second-half goals from Kurt Zouma and Eden Hazard, while Gabriel and Santi Cazorla were both sent off for the Gunners.
Tempers flared after Gabriel tangled with Diego Costa just before half-time, which resulted in the defender's dismissal and the visitors were reduced to nine men in the closing stages of the second half when Cazorla received his marching orders after picking up two yellow cards.
The former's red card was subsequently rescinded by the FA, who then banned him for one match after Gabriel admitted a charge of improper conduct, while Costa was suspended for three games having been found guilty of a similar offence involving Laurent Koscielny.
English football's governing body has now fined the west Londoners £40,000 and their city rivals £30,000 while warning the capital clubs as to their future conduct.
A statement from the FA read: "Following an Independent Regulatory Commission hearing, Chelsea and Arsenal have been fined £40,000 and £30,000 respectively and warned as to their future conduct after both clubs admitted a breach of FA Rule E20.
"The charge was for failing to ensure their players conducted themselves in an orderly fashion from the 44th to the 47th minute of the game at Stamford Bridge on 19 September 2015.
"The Independent Regulatory Commission considered the previous disciplinary records of both clubs in reaching its decision on sanction."
