Falkirk captain David McCracken's header pushed Cowdenbeath closer to the foot of the Championship.
The home side came into the game looking to bounce back from their away defeat on Saturday and Will Vaulks' strike from the edge of the box was an early sign of their intent.
The Bairns did take the lead just seconds before the break when McCracken met Alex Cooper's free-kick for his fifth of the campaign.
And Cowdenbeath could have been out of sight in the 55th minute only for Robbie Thomson to tip over Mark Kerr's right-footed effort.
John Baird's effort fizzed past the post late on as Falkirk comfortably saw out the dying minutes.
